Well, I have seen that behavior on my machine, but that's because I have a 104-key keyboard (with the three silly Win95 keys), and my Meta is the Windows logo key, rather than alt. Did you perhaps accidentally tell XF86Setup that you have a 104-key keyboard, not a 101-key one?
