IIRC, there is a conflict because old packages have /usr/X11R6/lib/X11/app-defaults as a directory, but newer ones have it as a symlink. Since it looks like it is only in conflict with tetex-base, try "apt-get install tetex-base" to upgrade to the newer version. In general, if you get the "trying to overwrite ..." error, this is a bug in one of the packages mentioned if both are at their latest versions, and you should file a bug report.
