It shouldn't.
But under Debian all configuration files are in /etc (and those for X11
are in /etc/X11 ).
Did you modifyed the files directly under /usr/X11R6/lib/... as other
distributions suggest?

I suggest you read /usr/doc/xbase/debian.README
