While you´re at it, could you try and start the named in debug mode (adding -d3 on the call in /etc/init.d/named) and see what it´s reporting to /var/log/daemon.log? What you´re describing sounds uncannily like a named trying to get zone info from a remote that isn´t reachable yet.
