Jens, Thanks for pointing me in the right direction. I looked around in the /etc/X11/Xsession file and found that it was looking for a file called ~/.Xresources, then ran 'xrdb -merge $userresources' on that file.
I ended up putting a similar line in my ~/.xsession file which loaded ~/.Xdefaults file instead. Now everything is working!
