I hope that someone will give you a smarter answer ... but a simple fix would
be to split your mirror package file into several sections where each section
corresponds to one physical partition. Set local dir in each section to the
corresponding partition, ie
...
local_dir=/disk_1/debian-stuff
...
local_dir=/disk_2/more-debian-stuff
...
local_dir=/disk_3/even-more-debian-stuff
That way, you see the whole as "one" (thanks to the links), but mirror
doesn't get confused.
