There should be no functional difference when it comes to depencies.
There are only differences in the handling of suggests and recommends
packages.

Not backing up /etc is asking for trouble.  Given the sophistication
available in modern version control systems, I think everyone should
learn enough about one to store /etc in it.  Personally, I was a CVS
user and now switched to subversion since Sarge froze and I upgraded
my server and added subversion to it.  Regardless, it is not difficult
and is a huge boon when you need to go back to your configuration 7
weeks in the past to see what options you had set for package foo.
