Is it a standard keyboard, are you using any language extensions, did you chose us-enlish keyboard on debian setup or somethings else? If you run xev under X what does it show for control and for alt? (it doesn't catch Ctrl-Alt-Fn for me). Also when running showkey in the console what does it show when you press Ctrl-Alt-f1 and Alt-f1 ?
