I am not familiar with awstats but I believe you will have to split the log files into individual files per site. The main reason for this is that there is, by default, no entry in the access log file for the site accessed. Thus, your stat analysis tool would not be able to distinguish the different sites.
There may be other ways of doing it but AFAIK, having individual log files for each virtual host is the way to do it. I do not envy you the task of modifying each set of virtualhost statements in your config file.
