The C and D you are referring to are Drive names given by windows OS to HDDs. If you format C; then windows will be wiped out and while installing Linux on it, you will be given an option to install Boot-loader(like grub or lilo) by which at next boot u can select which linux to boot from 1HDD's or 2HDD's.
