Hello. Current debhelper allows to keep "running-autoreconf" separate from "updating-config-sub-config-guess-files", and in this case it seems that (automatically) updating config.sub and config.guess is what made the package to work again without requiring any special source change. So, I believe that the best course of action in this case is to do nothing.
