It is considered polite when you add your replies after previous message (at the bottom of it). Doing this means we already know what you are responding to when you respond (when we read top-to-bottom which is kind of a natural way to read things [at least in the western world]) and it makes messages a lot easier to read. It is however perfectly acceptable to answer in parts i.e. divide original message in parts and reply to them separately in a single mail.
