There was a recent bug report on this. I think the cause was that you
did not update *all* xfree packages to xorg. Check if you have any
xfree86 packages left and update them to their xorg counterpart.
I have both xserver-xfree86 and xserver-xorg installed. when I try to
apt-get remove xserver-xfree86, apt wants to also remove xserver-xorg.
Also next to xfree86-common there is a "c" for package state, which if I
remember right means configured? And the package state for
xserver-xfree86 is i with xserver-xorg as i A. I am not sure what A means.

you have any *color files in /etc/X11/app-defaults ?
yes I do have Bitmap-color Clock-color Editres-color XCalc-color
Xclock-color Xedit-color Xmessage-color XLogo-color XTerm-color
