Are the beeps related to X starting?
IMHO : no. Try to connect something at the USB bus, before mutting the
speaker. I'm not sure, but you'll hear a beep every time you connect or
disconnect a device.
I was just thinking the same thing. If you have usbmgr installed (and it
probably is since you are getting beeps), it will beep for the usb
hub(s) even if there is nothing connected to it/them. And right at the
time that the starting/not starting gdm/kdm/x/cupsd/whatever messages
are appearing on your screen.
The fix is to edit /etc/usbmgr/usbmgr.conf and uncomment the line:
#beep off
Read the docs for better info on other changes that you can make to this
file... (mine is down to about 10 lines from the original)
