It could be your /etc/adjtime
Try setting the clock then deleting your /etc/adjtime file.

BIOS clocks drift. This drift is calculated each time the clock is set and is stored in /etc/adjtime

On boot the BIOS clock time is adjusted by the value in /etc/adjtime and the system clock is then set to this adjusted value.

If you dual-boot OSX the clock should be set in UTC mode, iirc.
