I see so reason /usr/X11R6 has to continue to exist at all.

/usr/{bin,include,lib}/X11/ is the canonical path with which to reach X
stuff.

Therefore,
  /usr/bin/X11 would be a symlink to /usr/bin (X11 -> .)
  /usr/include/X11 would become a regular directory
  /usr/lib/X11 would become a regular directory
