I'm not entirely sure what you mean by "grave bug while installing it", but on the topic of doxygen installing an embedded copy of jquery, apparently that's expected. See #736360, and/or /usr/share/doc/doxygen/README.jquery. (I actually wasn't aware of this until I looked this up a few minutes ago, so I'm not entirely sure how to handle this. But going by what the doxygen maintainer has said, I suppose it's safe to disregard embedded jquery files produced by doxygen?)
