For jwhois, where I act as upstream "release manager" and Debian developer, I usually put the debian directory in the upstream tarball, and then build it for Debian. I call the version -1, though, but the diff is empty for the -1 version (it is nonempty -2). It is organized upstream so that the debian directory is stored in the cvs repository on a different branch, so if someone else in the team makes a release tarball, they will not get the debian directory, and I would add it manually to create the Debian release. This works well. For turqstat, where I am the *sole author* and also put it in Debian, I am treating it as a "pure" Debian package (i.e without a diff).
