besides my strange build problems could someone of you bioinformaticans
by profession discuss bioinformatics issues about bowtie please.

Please do the following: Build the latest bowtie from Git check the
examples. As far as I can see there is a diff to previous bowtie
versions that was used to dreate the example output. The output is now
different at least for me.
I'd consider this a serious issue but I can't be of help here and as far
as I can see bowtie is one of our frequently used tools. Could anybody
please care for this.
