With 'build yourself' approach necessary manual interaction is also inferior for delivering urgent functionality or security updates, since there would be no automatic update. You might also look at matlab-support-dev package and its rdepends -- since Matlab is not distributable, with this package we help to automate building of the Matlab extensions at the installation time, using "registered" within matlab-support alternatives instance of user-installed Matlab.
