Another point: you did look at /var/log/Xorg.0.log? I would expect xorg.conf to be the solution unless you have an older system & need fdi or udev entries. Note above that udev is used: I think that the standard udev system now supports synaptics, but maybe not for whatever you have on your system. Anyway, I think you now have enough clues to track it down? You need to experiment to find out what is happening.
