Small update. This bug is related to the screen being powered off due to inactivity. I disabled display power off in gnome and the system run over a night without a problem.
Thus now it traced down to be happening only when the screen goes off in gnome session (I never reproduced a freeze within the gdm window yet even when Xorg powers off the screen).
