Try setting the CLASSPATH in your d/rules like this:

export CLASSPATH :=
$(DEBJAR)/htsjdk.jar:$(DEBJAR)/picard.jar:$(DEBJAR)/commons-collections4.jar

I did this in one of packages and it seemed to work.
