You must remove any jars that are not built from the source in the package. This includes any jar files of bundled external dependencies. In that case the package should get a "dfsg" suffix and an appropriate note in README.source. It is optional to remove a jar or generated docs belonging to the package itself. If this is the only change then I would usually prefer to keep the upstream tarball intact.
