Java3d simply interfaces with the system openGL, so any card that supports GL will work fine with it. If you wish to use an nvidia card you will need to use nvidia's drivers for hardware accelerated openGL, the ones that come with the standard X packages do not provide this. I believe however there is a debian package that will download and install the drivers for you however.
