Maybe experimental (where gnome3 currently resides) has the wrong priority set in /etc/apt/preferences? Mine looks like this and I regularly upgrade (through apt-get, though) without any problems:

$ cat /etc/apt/preferences
Package: *
Pin: release a=testing
Pin-Priority: 901

Package: *
Pin: release a=unstable
Pin-Priority: 501

Package: *
Pin: release a=experimental
Pin-Priority: 101
