The error from apt-file is correct in the sense that there are no
`Contents` files in your apt-cache (it is possibly misleading in other
ways).
I've found the problem.
First I use apt-file since years without a configuration file.
apt-file left a configuration file.
/etc/apt/apt.conf.d/60disable-contents-fetching.conf
I see a changelog entry in apt-file 3.1.4 about a typo in this file
but nothing related of the removal of this file.

That file (60disable-contents-fetching.conf) is mentioned only in the
changelog, the README and in an example script people can run if they
only want Contents files being fetched when `apt-file update` is run (by
default, `apt update` will fetch them now).
The script was never run automatically on upgrade (nor was it intended
to). This was a very deliberate choice on my part when I started on the
apt-file/3 version, since I wanted `apt update` to replace `apt-file
update` by default.
The script would also have created an `apt-file.conf` plus
`/var/lib/apt-file/lists/partial`, which is a way to identify/confirm
whether the script was run. But as said, the script was never run on
upgrades, so it does not explain how you ended up in this state.
For now, I will close this bug. There is no bug in any present supported
version of apt-file, so there is nothing I can fix at the current rate.
