When I was using gnome3 some months ago this bug annoyed me more than a couple of times, I was able to work-around it by making the annoying whale window to be a normal desktop window, so when it pop-ups you can move it to a corner with the mouse and save your data before logging out. To make the whale be a movable desktop window you just have to set the debug property.
