After some debugging I found out that this seems to be caused by a
broken behavior of epstopdf (it cannot be used as a filter in the
current sid version but returns an error).
See my bug report #562497 about this issue.
I hope that this bug will be fixed soon, otherwise I'll have to write
a workaround for transfig to use a temporary file instead of using the
pipe, which I'd like to avoid.
