Preamble: Not sure if this is related. If you carefully check this log I see one main difference to successful builds. In all successful builds, libtool and other utilities are called via /bin/sh, whereas in this log, libtool is called via /bin/bash and the failing command is calling /bin/sh. Just a guess: Did the shell changed on this machine (from /bin/bash to ??) and that's causing thew problem with shift? Really, this is just a wild guess.
