I strongly recommend updating to use some other system (such as a current version of bksys). I've seen a number of versions of the SCons wrappers of various ages with varying degrees of brokeness. Since the code is abandoned by its authors upstream should only continue using it if they are willing to support and maintian it themselves. In this case it appears that the *immediate* problem is seen as a problem by SCons upstream (though it did only ever work by accident). It can be avoided by changing the SConscripts to pass in only single files or paths. As I said in my previous e-mail in future when reassigning bugs you should also send an explanatory e-mail to the maintainer of the package you are reassigning to detailing the analysis you have done to determine that there is a problem. Not doing this is unhelpful, especially when (as in this case) there is also no analysis in the bug log.
