I haven't tried to make use of cua via customize, but I do know that it
has an "emacs" mode, in which it operates normally but does not take
over C-z, C-x, C-c, C-v.  I would not be surprised if it were possible
to enable this mode via customize.

One other issue, by the way, is that cua is included in emacs-snapshot,
and unfortunately in a way incompatible with the standalone cua; it
would be nice if it were possible to have them behave in a manner that
permits using the same .emacs file with both, without needing a
version-based conditional.
