upgrade to use sphinx's 1.1 autosummary didn't go that smooth -- I could be wrong but imho there is a regression in how autosummary/generate.py behaves -- imho now sphinx-autogen doesn't behave as it should have.
Sounds very much like #611078. Assuming that your upstream doesn't use Debian already, could try the Debian patch and see if it helps?
