Hi Francesco. I have just purged + reinstalled midori, and removed the old ~/.config/midori directory. Now, everything is fine:
homepage=file:///usr/share/doc/midori/faq.html in file /etc/xdg/midori/config and this file is shown when Midori is started for the first time.
