I can't reproduce this and will need a trace to see what's going on. Please run: strace -f -o grub-mkpasswd-pbkdf2.trace -s 1024 grub-mkpasswd-pbkdf2 ... and attach grub-mkpasswd-pbkdf2.trace once you've reproduced this bug.
