I must admit that I can't reproduce this bug... nor when I tried the version you're using, nor the one in unstable (that is the new stable release). But I'm using Sid.
The first possible cause of this issue that comes to my mind could be the GTK3 migration going on from unstable to testing: for example, libgtk-3-0 in testing is up to 3.0.11-1 version, while in unstable it's 3.0.12-1 but it's not going to migrate soon[1].
So the issue is not directly connected to gtkpod. It's an environment problem; anyhow, you could dare and upgrade the needed packages from unstable to test if it works (and even test the new 2.1.0-1).
