Firstly, what do you mean no source? These are source. Yes jquery-1.2.6.min.js is a compressed version, but jquery.js which is the uncompressed ("source") version of it is also provided.
Second, the files in jsb/upload are used to upload the bot to Google App Engine. These files don't run on Debian, so removing them from the distro and using the libjs-jquery won't work. The files need to be there so the jsb-release program can generate a proper directory for uploading all the stuff that is needed for GAE.
