This issue is actually raised in the README.Debian. I am open to offers
to work on integrating the the package with other webservers.
However it strikes me that a better solution to your issue would be
to split the backacge into two
1.) w3c-linkchecker-core: The command line script; man pages and config
file (including debconf configuration thereof).
2.) w3c-linkchecker: The apache2 integration which would depend on
w3c-linkchecker-core.
