So I'd say that this is not a bug in ntp, maybe a bug in newer kernels, maybe a config option you didn't turn on or something. If you don't mind I'm going to close this bug. Or we could reassign it to the kernel if you want, but then it should affect a kernel in Debian. The ntpdate comand's result you showed gave a difference of 371 ms in 62 seconds, or about an error rate of 6 ppm. That shouldn't be a problem.
