It seems to me that the upstream has already fixed this issue. Upstream new version (2.1.1) are using SDL to handle the audios so it fixes this issue.
There are a new upstream version in mentors.d.n. [1] However, the package maintainer of the new fceu package is not the same maintainer for the current one. And it's also not in NMU format.
