I'm seeing this behavior too. I would suggest bumping the priority of this bug since the result is crashing my HotSync.
I tried moving for example, VoiceDial, to the Databases to Ignore list in the Plugins > Backup view. However, when I go to any other view (such as Calendar) and then back to the Plugins > Backup view, the ignored list is empty. Even with VoiceDial in the Ignored column with the Plugins > Backup view displayed, I see: Backup: VoiceDial.prc is up to date, fetch skipped. Backup: Unable to link file /home/wohler/.jpilot/Backup/LatestArchive/VoiceDial.prc, will fetch. Backup: Fetching 'VoiceDial'...
