Do you have gnome-settings-daemon running?

If so, can you check if it loaded the pointing-device plugin  (eg. by
looking to /proc/<PID>/maps whether the plugin is mapped)?

I think the X11 or kernel driver should take care of keeping settings
over suspend. Try reporting it there.
