The window-list applet often does not restore minimized java windows. E.g. log into http://www2.superchat.at with iceweasel and minimize a chat room or private conversation window. Sometimes frequent clicking on the windows button in the window list will restore it, but often the window is lost. There was a box with icons of mimimized windows which restores mimimized windows reliably, but I closed it and don't know how to get it back.
