I have shutdown the mutt from lenny and restarted  your  mutt  in  debug
modus but since I have tonns of new messages  on  my  Courier-IMAP  mutt
does not find a singel message even if they are in ~/Maildir/new/.

It seems there is a Bug in "imap_idle" because if a new  message  arrive
in a folder, where are alreay new messages, mut show the previously ones
correctly.

Under normal conditons mutt should check at startup and with "mailboxes"
configured folders and ignoring the "imap_idle" and ONLY AFTER the first
check it should use "imap_idle".

Now imagine, you are working professionel and  you  get  a  notification
from everywhere only once per week...  You will see the old  message  in
one week or late.

This bug is NOT related to the malloc() bug which case the crash.

If you sue "map_idle", Mutt write the  info  of  new  arriving  messages
immediately into the "header_cache" and mark them as seen which  is  not
correct.

Please can you check this with upstream?

It s definitively an IMAP bug.
