Well, the plans for the service program is to extend it to work with both sysv-rc and upstart. I do not really believe it make sense to do the same for chkconfig. Because of this, I believe it make most sense for you to change the chkconfig package to drop the service command and keep the chkconfig program in that package. I assume you mean that chkconfig make less sense now with LSB headers and insserv, as it need to change behaviour when enabling and disabling services. Perhaps it should be using the service command as its backend?
