We use tomcat out eclipse with the sysdeo plugin. This doesn't use the /etc/init.d script and since eclipse is neither run as root nor user "tomcat55" some changes on the permission-rights were necessary. When upgrading from etch to lenny, but also when upgrading the tomcat version as they get released by debian. all those settings are overwritten (due to the sym-linking, quite some directories stay the same).
