I might be mistaken, but doesn't the upgrade.php assume that the wordpress php files are owned by the same Linux user id that runs the upgrade.php? This is not the case on debian systems. Or can the update.php also be used to upgrade plugins? The way I run my web servers (different user id for owning the files) the whole online upgrade process is quite useless.
