I have done a little further investigation and it appears that the
wmaker package is at fault: one of its update-menus related files is
broken.  I filed a bug against wmaker at http://bugs.debian.org/315984 .
 As a workaround, you can do the following:

- Edit the file /etc/menu-methods/wmaker to delete the line that starts
  with "preoutput=" ,
- Re-run update-menus as root,
- Replace the contents of $HOME/GNUstep/Defaults/WMRootMenu with the
  single line of text

"menu.hook"

  (quotes included),
- Try using wmakerconf to convert the menus again.
