This is way too long. dpkg-source does way more than quilt unfortunately and I'm not sure we can optimize much without dropping features. There might be room for improvements however given that with a single .diff.gz containing the cumulated changes done by all quilt patches it takes apparently less than a second. So it looks like most of the slowness comes from the new code and not from the patch application logic.
