please change the "Categories" entry in /usr/share/applications/synaptic.desktop from Categories=PackageManager;GTK;System;Application to Categories=PackageManager;GTK;System;Settings This will relocate the menu entry to the "System administration" submenu of the "System" menu which has been introduced with Gnome 2.10. GNOME system tools are already there and await Synaptic's jolly company. ;-) Furthermore, /etc/X11/sysconfig is obsolete, since GNOME 2.8 or so. Therefore installing a desktop file into that location no longer makes sense.
